zpr-file is not created when using "save as"

I’m having this problem that sometimes when I save a zpr-file out using CTRL-S the file is not always created.
Basically as soon as I press CTRL-S the window pops up prompting to choose save destination. I then create a new file instead of overwriting the old one, so I have different iterations of the project.

Then sometimes when checking the folder, the last saved zpr-file is not there.
Anyone has experienced similar behaviour?

bumping this one.
I just lost a days work because the file was automatically deleted when the existing one was overwritten.
