I draged the subtool and layer elements into the shell and got issues showed in the pictures.
Left are the custom elements while Right are in the menu.

Unfortunately many of the items in the Tool palette can’t be moved for a custom UI arrangement. This is partly because they change depending on which tool is selected.

It seems that this is not a solution in this version of Zbrush.
Hope Pixologic could give us more freedom in custom UI in the future version.
Worked on mine quite a bit and feel as though I tamed it somewhat, works for some others as well. Posted at below link.
