I was using transpose master for my low res character to put the final touches on him. I already had him UVed Textured and all my normal maps were applied. I then used the rigging transpose tool which worked like a gem. HOWEVER when I imported the model back to apply my Texture maps and normal maps only a small handful of my objects preserved their UVs and the rest were all destroyed.
Is there a way to prevent this or is this a common problem with transpose master?
What version of ZBrush are you using? Transpose Master should not destroy UVs. I’m not sure what you mean by ‘importing your model back’. Please give an exact step-by-step of the method you are using.

if uv´s are messed up, you can use the uv-master to reapply the uv´s to your mesh (in your case: copy from untransposed mesh to transposed mesh)… as a workaround
