Is there a way to merge a select number of subtools together? I have downloaded the SubtoolMaster, but when you merge it merges all of the subtools together?

If I’m not mistaken, the subtools that get merged with SubTool Master are the ones that have active view. Meaning that the only tools merged are the ones that you have active and you can see, if you hide any subtool, it will not be merged. Hope this helps.
machado is correct. And in 3.12 for the Mac this functionality is built right into ZBrush via the Tool>SubTool>Merge Visible button.
is there any way to merge sub tools with multiple levels of sub division and keep those levels?
I think you have to use InsertMesh in the geometry panel to merge SubTools while keeping their lower levels. But obviously they’ll need to share the same number of levels.

If two models have the same number of subdivision levels, InsertMesh will retain all levels.
