I open ZB4, adjust my import export settings, go to Document:SaveAsStartupDocument
Reopen ZB and the import settings are not saved, nor are the new interface color settings.

Those settings are not saved with the Startup Document but with the custom configuration file. Pressing Shift+Ctrl+i (or Preferences>Config>Store) will do that.
