I was wondering if it is possible to save multiple subtools as one single mesh without having to merge down? I know I can save the whole thing via save project, but I want to save as a single tool that can be imported and modified with all it’s subtools.

“Tool > Save As” will save all subtools as one ZTool. “Tool > Load Tool” to bring it back with all subtools.
Is there any way to have the subtools in separated slots?

The Tool will load in exactly the same state as you save it. If you have 30 subtools when you save it, you will have 30 subtools when you load it.
Maybe you are merging it down before you save it. If you are, don’t do that.
