Wasn´t there a button, to paint through a subtool? For example: you want to paint on the eyeregion, near behind the eye itself. The eye is a subtool. If I stroke from the eyelid to the eyehole, zbrush recognizes the eyesubtool.
I hope I have defined the problem.

You have a couple of options. You can hide the eyes (click on eye icon in SubTool palette for that subtool). You can also turn on ‘Transp’ and ‘Ghost’ buttons on the right shelf.
