I am still confused with how to navigate from the project to the sub-tools and back. Does anyone know of a tutorial that explains this process?
Once I start working in a tool I don’t know how to get back to the project.

Can you elaborate a bit more? Is it an append issue you have?
Your project is top level and saves all tools and subtools. Within the tool panel are the various tools which can be selected and modified. Below tools are the subtools which can be stand alone or many subtools together. Save your project, it will open as you left it. You can also just open up Z and work on bits to add to projects at later times, save these as .ztl format to reload later.
