If I stroke across another subtool the subtool interupts the stroke unless I hide the subtool or set them on ghosted. Is there a way to get the stroke to ignore them when they are visible??

I don’t believe so. Transparency with Ghost turned on is the only way I am aware of doing what you want.
You can however mirror the whole thing, work on one side with half of the mesh in question visible and watch the other…it’s a bit of a backwards (literally) workflow, but it should do the trick.
