Something that might work would be to store a morph target for one of the layers. Then turn that layer off and switch to the other layer. Now use the Morph brush to sculpt the details from the first layer into the new one.
Another technique would be to turn off all layers (so you have just the base mesh) and clone the model. Then turn the layers back on and append the clone as a new subtool. Now select the new subtool and press Tool>SubTool>ProjectAll. This will copy the details from the visible layers onto the new subtool.

you want to make the layers a permanent part of the mesh?
with both layers visible, delete them… it’ll keep the detail and become part of your mesh. if you hide layers and delete them, it deletes the detail.
