When I want to delete a clone (->subtools->delete) then all my clones and my main tool is deleted aswell? Why is that? Is it possible to delete just one clone?

They may have disappeared from the Tool palette display but they will still be available in the pop-up. Click the large thumbnail in the Tool palette to see.
