Hello, I have a custom pop-up UI that I like very much, but would like a couple of the sub-pallets to be collapsed by default. Right now, they all come in expanded.

Doesn’t collapsing those you want closed, then resaving the UI do it?
I’ve tried collapsing (in and out of custom UI mode) re-saving the default config, if that’s what you mean, then sadly it does not seem to work

Sorry, misread your first post… I just tested and see that Custom Menu sub-palettes actually do reload, opened, even when saved while closed.
Really, it’s too bad.
