Cleaning up Stay Points and Polys

Hello Everyone,

I was just wondering what methods people use to clean up stray poly’s or points that are far from the desired mesh. For work I often have to make an object with detail on one side, say a box with a dent in it. Then I have to make the same box with the dent bumped out to match perfectly with the other as they will be pressed together. I tried duplicating my tool, moving, and then clicking the half moon shape in the sub tool so when I Merge and Dynamesh is remove the same shape I had before. But I am left with some clean up to do.

Keep in mind I have the mesh in Dynamesh, also just smoothing does not move the farthest point from the surface, it just makes it hair thin or like a spike. Also trying to use the clip with lasso often I have to clip to far into my object to make it work.
