Is there a faster way to align my poly groups in a neat order; or is there any other software you would recommend ZBrush users to use… Your advise in this matter would be greatly appreciated.

Be sure to read the entire documentation for UV Master. It’s a complex tool, and the documentation contains important information you need to understand.
If you activate the “Polygroups” button when unwrapping with UV Master, this will unwrap each of your polygroups into separate islands, which you can then arrange in Flatten mode. If the Islands are too oddly shaped, consider splitting up your polygrouping into smaller groups that can flatten better.
