You have “Z” symmetry selected. Is this what you want? It’s not possible from looking at your images to know what might be wrong.

I have placed two little dots to show that they are not placed at an equal distance from the top and bottom of that model.
Supposed to be exactly symmetrical.

OK, thanks for the clarification. Did you turn symmetry off at all? That can often lead to loss of symmetry. You could try the ReSym options in the Tool>Deformation palette. Or there is Mirror And Weld in the Tool>Geometry>Modify Topology sub-palette.
