I have a mesh from a 3D scanner that I have imported. I imported a texture as well, and then subdivided the model to 48M polygons and baked the texture into Polypaint vertex colouring. Now, in the course of editing, I need to do some clone brush work. Based on a tutorial, I have tried activating the Projection Master plugin. I rotate the model to a workable angle in the viewport then “Drop Now” in Projection Master. In 2.5D mode, I can then use the Cloner Brush to fix up details. But when I go back to Projection Master and “Pickup Now”, it returns to 3D mode without any of the changes made to the surface paint. The changes simply disappear and I am returned to the state I was in before I selected “Drop Now”. Am I missing a step??

I’m afraid there are too many variables in this process and not enough information here. If you can reproduce your issue and cannot figure out the problem, please contact Support and possibly be prepared to show them some sort of recording of the issue.
Generally though:

IS RGB/MRGB active while in PM mode at the time ou press “Pickup Now”? Does it have non-zero RGB intensity? These buttons will always have an impact on the way color is applied to a mesh.

Does the mesh have any applied masking? Use masking> Clear just in case. Masking prevents changes to a model, even from the PM process.

At the time you press “Pickup Now”, is the “Colors” box ticked?

Is polypaint active so you can see the polypaint? Is there a texture active in Tool> Texture Map that could be interfering with Polypaint display?
