When you use ‘close holes’ to block the holes, you will see a mesh that is wider than the hole.

This can happen depending on the method you use to close the holes, and the complexity of the hole itself (concave holes especially).
Personally I’d use the zmodeler brush’s Close (Edge) action. It has a mode designed specifically for concave holes, and tends to work better than the Tool: Geometry: Close Holes option.
And if its still not quite doing the trick, you can switch it over to the Bridge mode and add a few edges across the hole so that it becomes a collection of simpler holes rather than one giant complicated one (simpler holes are easier for the computer to figure out how to patch up).
