I just wrote a quick script called “Fix Mesh” and added it to my collection of scripts that you can download here >

There’s an instructions file inside of the zip that will tell you where to extract it to.

Once extracted and Zbrush is restarted you will find a “E Tools” panel in your Plugin tab. You can find my “Fix Mesh” script inside of “Zplugins > E Tools > Tool > Fix Mesh”. As you are probably aware running Fix Mesh requires that your mesh has no sub d levels. So you will want to make sure of that before you run it, or it will not work. There is another script inside of that same collection of scripts called “Del All SDs” that will automatically delete all higher and lower sub d levels on all subtools. So be sure to set your subtools to the desired sub d level before running it.

The second question you have is a bit harder to automate. But you can mask one side of a subtool by first aligning the side of the subtool you want to mask so it’s facing the camera and then clicking “Tool > Polygroups > Group Front”. Then ctrl+shift+left clicking on that new polygroup and simply mask visible.
