Is there a way in Zbrush to bake one layer only?

Nope//// But… you can always save a copy of the model in the maximum state of the layer you want to keep and then after baking the layer (one or multiple layer baking, it doesn’t matter) into the model you can reimport the file from your disk as layer.

Yes:

If there’s no polypaint on the layer:

  1. At the highest sub-dividion level, turn on the layer you want to bake and turn off all the other layers.
  2. Store a morph target (Tool>Morph Target>Store MT).
  3. Delete the layer.
  4. Switch the morph target (Tool>Morph Target>Switch).

If there is polypaint:

  1. At the highest sub-dividion level, turn on the layer you want to bake and turn off all the other layers.
  2. Press Tool>Export and select GoZ Complete Binary from the file type dropdown. Save the file.
  3. Delete the layer.
  4. Press Tool>Import and choose the file exported at (2).
