I am sure you figured this out, but the Deformation tools only work on points/polys that are showing - the hidden points/polys are un-affected by the deformations. The only way around this that I know of is to hide points after you have performed all deformations, but as you say, sometimes that's not the order in which you are working.
You may also want to save your mask as an Aplha. (Create Alpha). That way, if you decide you want to Deform after you have hidden points, you can show points, clear your mask, deform, then apply your mask From Alpha and Hide points.

I think I followed your instructions but I did not find an anomoly.
[edit] I just realised that you meant specifically the rotate deform and not any other. In that case there is an anomoly.

I guess what you need are true boolean functions. Perhaps in a new version...

I finally replicated your deformed poly problem rather than crashing Z.
I think Kaz summed it up pretty well. Makes sense to my limited brainpower. ;)
*I've never been that happy to fail at an attempt before..hee hee* :D
