Comments on creating atmospheric effects in this image:
step 1. make separate layer, fill it with flat material
step 2. paint the clouds with bump brush (you may use standard paintbrush if you wish) to create some base color and layout (ADD off),
then use smudge tool to blend it with background (repeat this step until satisfied with result)
step 3. grab the whole layer using MRGB grab tool (I personally paint with some other layers ON to keep consistency of composition, so in this case set all other layers off and change the active layer to the layer with painted skies)
step 4. use grabbed texture in RENDER - fog adjustments as texture for the fog
step 5. repeat until you are satisfied with composition
step 6. adjust fog curve in RENDER - FOG tab to crete atmosphere for the scene
The tip: when creating clouds, do not forget that a cloud generally has some *volume*, it is an object after all. Try to keep some consistency of colours for best results.
There is some layering of different types of clouds in the real world depending on cloud altitude, but this effect was not needed for this image...
Here is an example of postwork in ZBrush (Highlighter brush, several types of alpha):
